The church served as a monastery to the Benedictines in the mid-14th century, but it is believed to have been established long before that. The school of the Bohemian Brethren operated in the monastery from the 15th to the 17th century. Following the Battle of Bílá hora, the complex was handed over to the catholic church and the building was subsequently rebuilt in the baroque style. Between 1784 and 1785, Piarists established a grammar school with a dormitory, which was previously located in Kosmonosy.
The church was completely devastated in the 20th century and served as a warehouse to the district housing cooperative. After the revolution, the building continued to dilapidate until 2007, when the Škoda Auto educational centre Na Karmeli opened. Škoda Auto a.s. built its own university next to the church and the Church of St. Bonaventura was reconstructed and opened as part of the project. The project perfectly combined the modern architecture with the renovated church and the surroundings. Once again, the church stands proud as it did in its heyday.
